DESCRIPTION:\\"Comparative Analyses of the Distribution of Promoter Motifs across Bacterial Genomes\\"  Maria Pilar Francino\, Ph.D.\, DOE Joint Genome Institute...We have analyzed the distribution of -10 promoter motifs recognized by the 70 subunit of RNAP in 42 bacterial genomes. We show that selection on these motifs operates across the genome\, maintaining an over-representation of -10 motifs in regulatory sequences while eliminating them from the nonfunctional and\, in most cases\, from the protein coding regions. In some genomes\, however\, -10 sites are over-represented in the coding sequences\; these sites could induce pauses effecting regulatory roles throughout the length of a transcriptional unit. For nonfunctional sequences\, the extent of motif under-representation varies across genomes in a manner that broadly correlates with the number of tRNA genes\, a good indicator of translational speed and growth rate. This suggests that minimizing the time invested in gene transcription is an important selective pressure against spurious binding. However\, selection against spurious binding is also detectable in the reduced genomes of host-restricted bacteria that grow at slow rates\, indicating that components of efficiency other than speed may also be important. Minimizing the number of RNAP molecules per cell required for transcription\, and the corresponding energetic expense\, may be most relevant in slow growers...  <p>http\://rinexus.com/calendar/2602/computational-molecular-biology-lecture</p>

DESCRIPTION:\\"Protein Sequence Database Searches Using Compositionally Adjusted Amino Acid Substitution Matrices\\"  Stephen Altschul\, National Center for Biotechnology Information\, National Library of Medicine\, National Institutes of Health  ...To what extent are such adjusted matrices of utility for general purpose protein database searches? Using standard test platforms\, we compared a standard matrix to compositionally-adjusted matrices\, with relative entropy left unconstrained\, or constrained in various ways. We found that constraining the relative entropy of the compositionally adjusted matrix to a fixed value in the new compositional context generally produced the best results. We also found that if the sequences compared are not known to have strong compositional biases\, then it is still on average advantageous to use an adjusted matrix when the sequences satisfy certain simple length or compositional inequalities. Applying these findings to general-purpose database searches can lead to a significant improvement in retrieval performance\, with a minimal increase in execution time.  <p>http\://rinexus.com/calendar/2766/brown-cs-protein-sequence-database-searches</p>

DESCRIPTION:\\"An efficient way to learn deep generative models\\"Geoffrey Hinton\, Canadian Institute for Advanced Research & University of Toronto  I will describe an efficient\, unsupervised learning procedure for deep generative models that contain millions of parameters and many layers of hidden features. The features are learned one layer at a time without any information about the final goal of the system. After the layer-by-layer learning\, a subsequent fine-tuning process can be used to significantly improve the generative or discriminative performance of the multilayer network by making very slight changes to the features. This approach leads to excellent generative models of handwritten digits and natural image patches. DESCRIPTION: In DJ sets and laptop performances\, an unprecedented level of technological mediation comes into conflict with the expected “liveness” of performance. As a result\, musicians frequently express various techno-performative anxieties in explanations of their performance approaches. In particular\, they are concerned that the audience experiences a performance\, one that is imbued with a sense of live presence\, rather than simply the playback of a recording or the clicking of a mouse. They work to convey this “presence” in a number of ways\, which include dancing\, other significant physical gestures\, and the use of carefully selected electronic hardware. The audience responds in kind\, thereby completing the liveness of the event. DESCRIPTION:Jun Liu\, Department of Statistics\, Harvard UniversityPattern discovery is a ubiquitous problem in many disciplines. It is especially prominent in recent years due to our greatly improved data-generation capabilities in science and technologies. The method I present here is motivated by the \\"motif-finding\\" and \\"module-finding\\" problems in biology\, i.e.\, to find sequence patterns (i.e.\, \\"words\\") that seem to appear more frequent than usual in a given set of text sequences (i.e.\, sentences) and to find which of these \\"words\\" tend to co-occur in a sentence. A challenge in the motif-finding problem is that there are no spacings and punctuations between the words and the dictionary of \\"words\\" is unknown to us. Existing methods are mostly \\"bottom-up\\" approaches\, i.e.\, to build up the dictionary starting with single-letter words and then concatenate some existing words that appear to occur next to each other in sentences more frequently than chance. Our new approach is a top-down strategy\, which uses a tree structure to represent the relationship among all possible existing words and uses the EM algorithm to estimate the usage frequency of each word. DESCRIPTION:The Grand Daddy of them all! Student teams compete for $50\,000 in cash prizes and in-kind services. Two rounds of judging are held. For the first round\, we send the business plans to judges around the country. Multiple judges will evaluate each business plan. The top five (5) teams will be selected to present their ventures publicly at Brown University on the day of the competition. A panel of judges will award a total of $50\,000 to the three (3) ventures deemed most promising. The venture deemed having the most potential will be awarded a total grant of $25\,000 in cash and professional services. The two runners-up will receive total grants of $12\,500 each in cash and professional services.  The three winning teams will also be able to send their business plans                                  to the 2nd Annual DFJ East Coast Challenge\, where $250\,000 will be awarded!
